天然水晶常常都会有一些这样那样的不尽人意之处，也就是我们常说的瑕疵了；这是因为天然水晶从漫长的生长过程和复杂的生长环境及繁琐的加工环节决定了难以保证有 100% 的完美，即便是经常见到的许多价格不菲的水晶（如碧玺、钛晶金发晶、发晶）几乎也见不到完美的，因此初次购买水晶的朋友请切记天然水晶是没有绝对完美的，要绝对完美的就只能买人造的啦，所以近乎完美的天然水晶并不多见，自然其价格也要高出许多。下面对天然水晶常见的瑕疵简单介绍如下：
1、冰裂纹
天然水晶在漫长的生长过程中，由于其生长环境的不断变化，比如地壳运动、地震等等，造成其晶体内部形成裂纹状视觉上有花花的感觉，用手触摸晶体表面是没有裂纹感觉的，称为冰裂纹。初识水晶的朋友误以为有冰裂纹的水晶很容易裂掉，这种说法是不对的，它跟别的水晶一样。对于不少天然水晶来说，冰裂纹几乎是不可避免的，比如碧玺、碧玉榴、托帕石、橄榄石、海蓝宝、萤石、粉晶、紫水晶等等。正因为视觉上没有冰裂纹的天然水晶较罕有，所以它的价值一般要远高于有冰裂纹的水晶，比如高出一倍甚至几十倍均有可能，同理冰裂纹少的也比冰裂纹多的价值高。
2、 矿缺
矿缺一般是指天然水晶由于本身生长在表面形成的一些坑洼或裂纹状的缺陷，有时在加工时珠体没有完全打磨圆滑，出现珠体表面平整地缺少一块的情况，这些缺陷当用手触摸时是能够明显感觉得到的。通常矿缺是很多天然水晶几乎不可避免的现象，比如绿幽灵、钛晶金发晶、发晶、虎眼石、拉长石、蓝晶石、木化石、砗磲、天铁、黄铁矿、太阳石、石榴石、碧玺等等。
3 、棉絮或雾
常常我们会看到有些钛晶金发晶珠体里面是雾蒙蒙的而看不清楚其内部景致，这些晶体内部呈雾状或棉絮状的东西，通常就俗称棉絮或雾了。棉絮或雾通常就特别喜欢与有内包物的水晶呆在一起，如钛晶金发晶、发晶、绿幽灵等等，当然其它通透的天然水晶如碧玺、白水晶、紫水晶、粉晶、黄水晶等等也会经常见到。特别对于钛晶金发晶来说棉絮或雾几乎是不可避免的，而且常常在板状发丝的钛晶中雾和棉絮以及黑色矿物质几乎是共生的。跟别的瑕疵不同，一般雾和棉絮随着佩戴时间越长，其程度会逐步减轻，但要完全守的云开见月明也并非是可以轻易做到。
4 、损伤
一般我们所说的损伤就是天然水晶在加工或佩戴过程中人为造成瑕疵。由于绝大多数天然水晶均如同翡翠一样属于易碎物品，当不小心掉在地下或是碰撞时，就有可能对天然水晶造成损伤了，严重的甚至整个裂开成碎片都有可能，因此我们需要小心妥善保管自己心爱的天然水晶，比如定期检查配绳是否有问题？注意及时更换新的配绳等等。还有一种说法,水晶如玉,可以为主人消灾挡祸.如果她自己裂开了,极有可能是为你抵挡掉了潜在的危机~
5 、大小珠子
很多朋友对手链各珠子尺寸大小存在差异很不理解，一般情况是很正常的现象，一方面因为天然水晶在加工过程中因受材料的限制就会造成差异产生了，尤其越稀有的材料越常见；另一方面极少数也可能是由於加工工艺所造成，无论哪种情况，仅是美观的问题而不影响其作用。
